The requirement for all beings with super powers to register as a "human weapon of mass destruction" - as stipulated by the Superhuman Registration Act - not only pits regular ol' humans against mutants, magicians, experiments-gone-wrong and whoever - or whatever - else that's deemed inherently dangerous by the government, but also pits superhuman allies against each other. Marvel Ultimate Alliance 2 covers just such an event: Civil War.
It takes a world-changing event to get every hero, villain and "other" in the Marvel Universe involved in the same fight. How many Marvel superheroes does it take to screw in a light bulb? We don't know, but almost all of them are in Marvel Ultimate Alliance 2 - and we know for a fact that some of them could screw in a lightbulb with their minds.
